... What can I do to change my passport number with the system ?
It seems you have a pending process that does not allow you do request any other process online . You may ask your Kantor Imigrasi if you can request the passport change manually/face-to-face .
Your problem in the evisa.imigrasi.go.id may require you to go to the Immigration Directorate (Jl. H. R. Rasuna Said, RT.16/RW.4, Kuningan, Karet Kuningan, Kecamatan Setiabudi, Kota Jakarta Selatan) , in the meantime you may continue to try to solve it through email (from
https://www.imigrasi.go.id/hubungi) :
Poster's Note : I believe you will have to present a lot better details of what happened , compared to what you told us here .

From what I checked (but not 100% sure that there is no newer rule) , there is no time limit for you to update your passport data (see related Regulation below) .
In the past many (including me) holding valid KITAS/KITAP entered Indonesia (before updating passport data) with the 2 passports (the old cancelled with the ITAS/ITAP stamp + the new one) , without problem , so your present situation may be safe if you do have the 2 passports .
